build: invoke autopoint with --force

* bootstrap: Invoke autopoint with --force, to avoid warning
about existing build-aux/config.rpath.
Invoke libtoolize before gnulib-tool, to avoid spurious warnings.
* autogen.sh: Add comments.
Remove build-aux/config.rpath before running autoreconf.
